I am trying to migrate a physical server running Windows Server 2003 to Amazon Web Services cloud computing. What is the simplest/easiest way to transfer everything to cloud computing keeping everything on the server intact?

A proper answer would require more specifics but generally you'll want to migrate your data to S3 and start with a windows server instance of choice, configure security groups and then setup the server how you want it.

If you upgrade your server to Windows 2008 and then virtualise it with a free converter from VMWare - you can migrate to AWS using their 'VMDK import tool'. I'm sure in time they'll have an import for W2K3 too.
