I have registered the DNS under godaddy and hosted in engineyard, If I create hosting environmentin godaddy it will affect the existing one

If you add hosting to GoDaddy, it will continue pointing to your old hosting company at EngineYard until you make a change to your Name Servers in the GoDaddy Domain Manager.
