I just upgraded my MAMP PRO to newest version 1.9.6.1 . After that it completely deleted all my projects in htdocs folder (thanx god I use TimeMachine).

How should I updgrade it without such damage ?

Make a backup of your htdocs, export everything from phpMyAdmin. Then upgrade, move the htdocs back and import the backed up database(s).
