Using a 3rd party SFTP software I have been remotely connecting my Linux machine to a Windows(remote) machine and executing commands. But without my knowledge, everytime i execute a command, it is being logged into a Batch file (1 log file for one time execution) and it is being saved in C:\Windows folder. So, is there anyway i can change the path from C:\Windows to some other path?

What are you running for the SFTP server on the Windows server? You'd have to look at the software used there to change its settings. You don't mention the software in question or anything that would narrow down where and how it works. Do you mean that it's logged to a log file or batch file? Yes..It displayed the execution command along with some extra info about the log, which i didn't understand! – hari Sep 16 '11 at 11:12
So it's uploading the file you need to execute commands on the Windows machine? Is that what you're SFTP'ing in the first place to execute, as in the Windows machine needs it in order to know what you're running on it? – Bart Silverstrim Sep 16 '11 at 12:45
