For Windows/IIS you should stick with "Performance Monitor"
To check slow queries add this to your my.conf
I believe you can set if on the fly using SET GLOBAL on mysql prompt, example:
You may want to check on Spotlight from Quest software, it gives a nice visual interface to see what is happening on the system... (and are free)
