Hoping to not necessarily find the all-in one solution to my specific issue, but at least find the tools that can help me along. We have a cloud server, currently running 2GB of RAM under StormOnDemand. We have about 60 accounts/websites under the platform and it has been incredibly fast as of yet (these are mostly small-medium websites). An issue I am running into right now is with a specific account. Currently, the Daily Process Logs state that it coming back with the following:

2.93% CPU 69.00% Memory 0.1 MySQL Processes

Most of our other sites are averaging around .5% memory usage). This is a fairly large site compared to our others (that generates around 250GB of bandwidth per month).

We've run the site through tools like WebPageTest and ShowSlow and are correcting those aspects (basically - cutting down on the separate images), but other than the more "front-end" aspects, like CSS, JS and images - is there a tool that I can use to better help me determine if a specific MySQL function or PHP function is causing the issue? We've enabled page caching (by the way, this is a Joomla! site if it helps). I've heard that Xhprof Profiler could be an option, but am a little mystified at the moment. Any nudges in the right direction would be really appreciated.
