@ewwhite actually it can become quite hairy really quick, when you mix partitions, LVM and virtual machines disk images (themselves partitioned and LVM'd...) on striped RAID (RAID 10, 5 or 6). Of course in the current case of a single 3 TB drives this doesn't apply but not using a partition is generally completely harmless.

It is perfectly safe to create the filesystem directly on the device without any partition. In fact it's even recommended to avoid any alignement problem in case you care about maximum performance.

You can reinstall most of Debian from inside it using "apt-get --reinstall" but obviously this isn't the solution to your problem, which is a mixup of incompatible packages. I'll give another reply on the initial question.

First run "apt-get update". It should say first that if it reached or not the update server; then it should tell how many new and upgradeable packages there are. Most probably "apt-get update" failed either because you made an error in sources.list or network configuration doesn't allow access to the mirror.
