What cloud-init does is to add a line in /root/.ssh/authorized_keys in the form no-port-forwarding,no-agent-forwarding,no-X11-forwarding,command="echo 'Please login as the user \"ubuntu\" rather than the user \"root\".';echo;sleep 10" ssh-rsa xxxxxx. So even if PermitRootLogin yes the ssh command will fail to get a working shell.
