comment Explain me how to map the request URL into my filesystem using Apache
I went through the text to make sure its more consistent. /var/www/roundcube/mailadmin is the problem that i have. I shouldn't be that way. But because of my configuration the base url of is set to /var/www/roundcube. So my request: mail.example.org/mailadmin resolves into /var/www/roundcube/mailadmin

comment What are the basics of taking care for a common server?
First, you need to know EXACTLY how the farm (or probably in your case, one server) is build. And what it does, and how, and with which programms. And all this information shell be writte here to. Otherwise we cant do anything other than give you down votes or very good looking guesses, that might create bottlenecks, or dont serve nothing, or other stuff. It's just to unspecific. Use google for a question like this. Or improove your question.

i dont know if this is right, but if you can hold the /home/<username> uniqe, you can ln -s from the /var/www/html/ to your home, or you make a standard rootftp folder like /ftp and link from there into the home or html folders.

Sry i cant help you anymore. If you're currently not at a normal working spot, it could be a firewall blocking. Or you're server is having some troubles.

just for a try, if you want to clone why dont you, git clone git@domain.tld:/path/to/project so you would use the git protocol instead of the ssh protocol

Well then it kinda has to be the port. you could try telnet xxx.xxx.xxx.xxx 22, 22 would be the port of your ssh connection. if it is different, change it as you need and please post the result.

Well it might be more elegant to create a /var/www/home/ folder and create in this folder your user home folders like /var/www/home/user1. Then you make a link to /home/ and in this way your users can access stuff as usual, but you'll keep stuf that is available from the internet there where it belongs. in the /var/www

well apache2ctl -S will not start your apache. and if you do not have any entry in your access log, this means your apache never every recived a request. Probably because it wasnt running. you should try to start your apache (/etc/init.d/apache2 start) and try it again
