Using apt-get update && apt-get upgrade should be safe, because it will show you what it will do and asks if you want to continue. If this doesn't help, I would try a apt-get install --reinstall apache2. Note that none of these commands are without risk, so backup first.

APC 3.1.3 is now nearly 3 years old. I don't see why one should not upgrade. Lots and lots of bugs were fixed even by the step from 3.1.3 to 3.1.4: Complete Changelog‌​.

Of course, you should only increase slightly and have a look whether it fixes your problem. Normal values are between 20 and 40 (s). We use the 600 s for a Magento installation, which has to do extremely load-expensive operations. However, you should have an extra eye on it, if these timeouts occur while you are not mysqldumping.
