Your question is a bit unclear. What did you remove exactly? What have you restored and what is not working? Error messages from your browser, the startup of your server (+ indication fo the OS you're on) and the output of sudo /usr/sbin/apachectl configtest would help.

Red Hat, Fedora and CentOS packages install the mysql client to /usr/bin usually. Unless the script (I can't download it to check for myself) sets up some external repositories I'd expect these packages to install to /usr/bin.

What OS? Is it just SSH that is not working or are all services unavailable? e.g. if you have an HTTPD daemon can you browse the site or connect via telnet to port 80/443? What is the output of ssh -vv <IP address>? What does telnet <IP address> 22 give? Please add the output to your question, adding it as a comment will not be very readable. Can you also post the output of ps auxwww|grep ssh|grep -v grep and sudo netstat -nap|grep sshd? The ps -A output might show existing ssh connections and not the required SSH daemon.

Better to use NTP as suggested by @zoredache. Setting the time at regular intervals will cause the clock to "jump" regularly causing all sorts of issues (e.g. cron jobs not running or running twice), while NTP will keep your clock in sync constantly using small adjustments that do not affect the system adversely.

I'm not sure what you mean by "within the same file". But if you mean that you have several lines with the same time specification (like the 0 * * * * you posted earlier) then as other have posted there is no guarantee on the order they will run in. They may run in parallel on a multi-core system, AFAIK the order in which they run may even be different each day. The naming convention I mentioned in combination with a run-parts or the use of a master script that calls the actual backup scripts is the only way to ensure scripts are executed in a particular order.

log on via the console and check the /var/log/messages and /car/log/secure logs when you try to log on remotely. Try logging on with ssh -vvv <servername> so you can see what is going wrong. dmesg output might be useful as well but you'll need to trim and post only relevant parts. Can you log on with any user account on the local console or only root? Is the SSH daemon running (ps auxwww|grep ssh)?
