Are both gateways connected to the same interface? The netstat -rn output you show has em3 for both gateways. Perhaps you need to specify the -interface option to the route change command.

Be aware that localhost != 127.0.0.1 in mysql. When you use "localhost" in mysql it attempts to use the socket instead of a tcp connection to 127.0.0.1

Not always true. PHP provides "persistent" connections that are not closed when the script terminates. Other platforms provide connections pools that are kept open and reused.
