It is not normal to have 1 second connection delay. Can you test if the same delay applies when connecting using standard mysql client? Can you connect from console and let us know if you are still facing the same delay?

Regular expression (string module) is proved to solve some complicated ddos problems ;) Thompson Smith: can you show us some packets (one per host) using -vvvXX flags on tcpdump?

This seems to be an apparmor issue, can you please post /etc/apparmor.d/usr.sbin.mysqld too?

It is your web server that interacts with database. nginx in this case is a web proxy. If you explain your scenario in details maybe me or someone else will be able to help you little more.

Can you add access_log and error_log directive in your server block and see what is going on through logs? your headers are fine.
