It it much easier for you to go and fix the certificate, perhaps buy a wildcard SSL so that you can use it on many of your servers with the same domain. It's not easy for SecuritMetrics to go and update their tests to make an exception. OTOH, I'd also advice to fix your domain and SSL certificate since it usually comes back and bites in other ways (email clients) and could be a PCIDSS violation in the strictest sense. Imagine your bank send you a certificate for another domain than the one you are on?

This is not a problem with ssh. sftp here won't help in backups. Are you saying subfolders are not rsync'd? or if you delete a file in the local directory, it is not deleted in the destination when you re-run rsync?

The -a flag to rsync also has the recursive option and it will copy it recursively unless there are permission issues. Also, you have to ensure you are running the command from the parent directory of the directory you want rsync'd
