It's not telling you to increase it, it's suggesting that increasing it may help. 32M is a more reasonable value. If a table that is being sorted has any TEXT or BLOB columns, it will automatically be sorted on the disk.

No, the size is not the only factor that affects whether the table is created in memory or on the disk. The Note! of the output you posted is the other reason.

Make[s] these full is vague; please elaborate. My guess is that most of the tables created on disk have TEXT or BLOB types in them.

An updated mysqltuner report with the server up for a while would be helpful. Is anything slow or are you being preemptive with the performance? As long as it's not getting in the way it's not a huge problem, but your key buffer is way too big; 16M would be a better size.
