the external dns for the subdomain should be set to go to the external address for server A. Server A will then route the requests for the domain by proxying it to the backend.

SSL is set up based on domain name, you don't really restrict to to a folder within the subdomain. From what I see, the three links you provide all seem to have the same domain. Is this correct?

why would the configuration details change in between read and write? If the config cannot change on disk between read and why? what would be the benefit of writing the same information back?

What ip address is set against the domain? i.e. when you do a dig / nslookup on the domain name? Is the apache server listening on port 443 of that ip?

There may be only apache but how many apache processes are there? If there are a lot of apache processes, you will find that is more likely the culprit. Also, how much time is spent in iowait? A top output would answer some of these questions..

are the contents of the two folders /var/www/en and /var/www different? does the domain name itself change? if so, is there a redirect in /var/www/en/ that send the user to quentin-dommerc.com?

comment Samba password not persisting
I haven't worked with samba for a while but I don't see a "security=" line. By default, I believe it uses "user" which may not be what you want. Try popping in a security=share line into the global config.
