Look in /var/log/messages* for evidence of shutdown request.

comment nginx - deny all *.php requests except index.php for security reasons
Anyone able to give me feedback on the following? While what OP is doing is not too logical, I'd like to know if this would do what he wants: location ~ \.php$ { deny all } location \index.php { proxy_pass whatever }

comment How to trace TIME_WAIT sessions using tcpdump (or similar tool)
netstat -a will show you something. Guess you could try out wireshark. I don't actually see any point in you doing this, however.

comment Multiple public RSA keys on server, sharing same SSH login details
Sorry, that should have been "ssh-add -l" (you can forget about that now). I don't use bitbucket but it sounds like you might need to further configure something in there if it's only prompting you for one key.

So it's asking for a passphrase to your colleagues key when you do a git pull? Can you paste the command and message? Also, is your new key in your agent? "ssh-agent -l" should show that.

Have you done many tests to confirm this happens all the time? How did you test it? Also, post your nginx config.

Check the audit log. The OP only added the part about "5-11% of the memory" 21 hours ago. In light of the new information, that now makes all prior answers redundant. As for your point about hardware, of course the OP should explore software solutions first. Limiting maxclients would be a good idea to see if the resulting config can handle the traffic.

comment Mysql crashing/restarting, InnoDB: Unable to lock ./ibdata1. Can't kill via 'stop';
You have provided no further information for us in this post than your last. Can you rule out that you aren't still trying to start mysql when it is already running? FYI you aren't even killing it properly. If the process is not responding to a sigterm, your syntax for trying to send a sigkill is incorrect. If you must use killall, it would be "killall -s SIGKILL mysqld".

Limiting maxclients is going to limit performance. Each of my suggestions have levels of preference.

comment Ensure SSH is responsive under heavy load?
In my opinion, setting the nice level is about all you can do. When servers get extremely loaded, there is going to be degradation of ssh service. What you can do is try and do is prevent your load from getting too high in the first place.

Very very odd presentation of symptoms there. Guess you might as well check that the php file has the same permissions as the html file. Other than that.. I'm starting to run out of ideas. Also, might as well try a few different php webpages to see if they all show the same symptoms.
