$ssh->enablePTY() just enables a PTY. The packet that's used to open the channel has a flag set to 1 instead of 0. That's pretty much it. But the OS treats it differently. If you want to know what PTY's are you can ask that as another question on maybe superuser.com or Google it or something idk. As for $ssh->read('[prompt]') hanging... you do realize that [prompt] is just a placeholder don't you? You need to replace it with the actual prompt your system has if want to use that method instead of the enablePTY() approach.

So I see in the phpseclib logs that you successfully ran the date command. So phpseclib /is/ logging in. Maybe that it's only logging interactive shell sessions or PTY's. To test the former do $ssh->read('[prompt]'); $ssh->write("date\n"); $ssh->read('[prompt]);. To test latter do $ssh->enablePTY(); before $ssh->exec(). Sorry for delay btw.

The PuTTY logs will enable us to see what PuTTY is doing that phpseclib isn't. Without them I can only guess. That said, looking at your phpseclib logs, it looks like you're using an older version. Can you try the 0.3.7 release? And if you are using that release then try putting the logs in <pre> HTML tags to make them more readable.

So you're able to login with phpseclib but it just isn't showing up in the server logs? Can you post the phpseclibs and PuTTY logs? You can get the latter by doing define('NET_SSH2_LOGGING', 2) at the top and then $ssh->getLog() later. You can get the PuTTY logs by going to PuTTY->Session->Logging and checking the "SSH packets" radio button and then logging in as usual.

comment Wordpress SFTP auto update issues
You'd probably have more success with wordpress.org/plugins/ssh-sftp-updater-support . Unlike the built-in SFTP update method this one doesn't require the key live on the file system and all the problems that come with that.
