I've never seen applications have issues with large disks ...Windows supports GPT partitions that allow you to go over 4TB. The best way to find out would be to contact your vendors and see what they say about it.

Kind of difficult to modify your web server if you uninstalled it. If the scans are reporting vulnerable, perhaps you have another web-based app? I'm confused.

Yes, save the files to a mount with the noexec bit. It's an effective practice that many people don't think of. It's not foolproof, but it stops executable binaries at the very least.

In the editor, you can click the "Settings" tab when you have a GPO selected and it generates a report where you can see what scripts are being run (if any). If it doesn't mention a path, the script is stored in the GPO's folder.
