See ntp/ntp_config.c:3776. That's where the resolution of peers from the config file happens. After, look at ntp/ntp_peer.c:554 for peer_config and ntp/ntp_peer.c:730 for new_peer. You will see that both are eventually added to the peer hash table at the end of new_peer.

The output of btrfs subvolume list shows a path including a hidden directory (.ecryptfs). That directory contains data which is encrypted. My guess is that you somehow choose to encrypt your home directory during installation of the OS. I'm editing my answer with a possible way around this.

Great post. As for the architecture documentation: I tend to base the structure of the architecture documentation on the old MIL-STD-498 standard. While geared towards software development, the OCD, SSS and SSDD document templates are a useful for communicating the "why" and the high level "how". I do tend to tailor them pretty much though, leaving out paragraphs that are less relevant.
