There are relevant troubleshooting steps here: support.microsoft.com/kb/2477176. Based on the limited description of the problem, it's hard to tell if the root cause is user rights, RDP client security requirements, or perhaps a mis-configuration of the RDS or the firewall.

Your mileage (and proper alignment values) will vary based on your storage's chunk size. The chunk size depends on the device. If you're directly attached to a physical HDD (ATA/SCSI/SATA/SAS) your chunk size is 512 bytes (what OSs label as a sector). If you're attaching to a RAID logical volume or a LUN, your OS probably still thinks it's being served storage in 512-byte sectors, whereas the underlying storage is actually being served in larger chunks (usually multiple Kbytes, depending on the device/solution). This means some I/O work may require more ops than if the partition was aligned.

In my experience the AU clients don't co-mingle downloaded updates they receive from WSUS and WindowsUpdate. At a point in time they're talking to only one update server. Have you reviewed the WindowsUpdate.log file to determine what a problematic AU client is doing? If I'm on the right track, please vote my answer up.
