Looking at the docs the main difference seems Get-WebSite uses -Name <String> while Get-IISSite users -Name <String[]>. I haven't a Server Technical Preview available at the moment to provide a more useful response, sorry.

From a 32-bit application's view C:\Windows\system32 would really be C:\Windows\SysWOW64. See File System Redirector. I'll have to do some testing when I have access, but I suspect File System Redirector and/or Registry redirector play a role in the behavior.

If you have a recent Powershell (>= 3) you can specify files with gci -File and save the extra pipeline. If your file names are consistent for the first y chars, you can Group-Object -Property {$_.name[y]} to group the files. And finally, if you can trust your file time stamps, all of this becomes much easier.
