Unless you convert a virtual directory to an application, it inherits the site's application pool. Are you also looking for virtual directories which are converted to applications as well as "normal" virtual directories?

Have you extracted the MSI from the JRE installer? Once you have the MSI, you can do whatever you like to install it -- Group Policy, logon script. We push JRE updates using System Center Update Publiher (SCUP). This delivers Java along with "normal" Windows Udpates to our computers.

Those are the correct ACEs. Is there anything [Group Policy, Reg edits] which "disables" UAC on this server? You should be able to just elevate notepad.exe and open the file and modify/save, provided it's not in use by another process.
