Pretty sure that's your issue. Sounds good, looking forward to results after restart.

comment Error when connecting to Named Instance as a Linked Server
Can you connect to the named instance via SSMS remotely from your laptop or another machine?

comment Error when connecting to Named Instance as a Linked Server
To clarify - You CAN connect locally through SSMS on the server itself, right? The issue is that you can't create a linked server on that server to an instance on the same server? Can you go the other direction with the linked server?

I am pretty sure it does or other tools like it. I provided a link to check out for it above, answers all of those questions...

+1 for a check of the bios and settings. What was the old processor? What is the new processor? How many?

comment Scaling Out SQL Server 2008 R2
You also said "Scaling up won't be enough" - Can you just clarify that one. What kind of waits and challenges are you facing? I am really not trying to be difficult but I just want to understand your application better to help. I've helped a lot of my own clients with vendor apps that are built on SQL Express and don't perform. In each of the cases the issue was the resources allocated and/or the database code and design. I've had to scale out large SQL environments behind web sites, but never SQL Express based vendor apps. Always went with "scale up" or tuning/optimizing.
