PHP is the most likely culprit - try auditing your PHP config (I wrote a script for auditing and fixing insecure configs - you can get a copy @ php-security-audit.com if you like)

The ranking issue was a valid point (for MSN particularly) as recently as three years ago, however, you won't see this issue with major search engines any longer.

comment Delete files older than X days on remote server with SCP/SFTP
@Mike - Well that one-liner can save you some time over writing a perl script, if that is the case - you could use atime instead of mtime to match the last access time (i.e. when your files were last downloaded) and run a daily cron job.

comment Is my dev trying to milk me for more cash? (cron jobs and webhosting)
+1 for calling in the disinterested parties to mediate pricing - that's probably the only real solution here (and a reliable litmus for the developer).

comment Can anyone recommend a free FTP client for Linux that allows scheduled transfers?
@EmmyS - Given that you're using gnome in Ubuntu Lucid, you might like the Ubuntu Stack Exchange site (Server Fault is geared toward admins who work almost exclusively from the command line, so the Ubuntu site might be more specific to your interests). Link: ubuntu.stackexchange.com

comment Security from C99shell.I
+1 - And don't forget to audit your existing PHP scripts - the attacker probably did not start out with a shell (which is why they uploaded C99)
