I just checked. The files were not read only. It had access to www-data i.e. apache user. That means its a script vulnerability. After the file corruption it changes its permission to 444 (i.e. readonly).

I understand that, I am sure this cropped up yesterday. As far as I see, it doesn't intend to affect normal operation but redirects traffic coming from search engine to some malware website. Any ways how to identify the cause. The file will re-appear once it is removed. I was checking access logs but did not find anything unusual.
