This sounds like a situation where Citrix XenDesktop would fit your needs. Client side a Citrix Receiver is all you need to install, also does not have high system requirements and runs on many different architectures

One option would be to install VMware ESXi (free) on the new hardware and performa P2V conversion of the actual Linux server. Then you can stay or perform any kind of reinstall test on a second vm running a fresh installation of Linux side-by-side on the same host.

One option would be install VMware ESXi 5.5 (free) on hardware and on top of that install dedicated domain controller and other servers you need. This would avoid the problem of having the host part of your domain.

With SQL and Exchange on the same server the bottleneck will be the storage speed. I suggest to consider to not install Exchange and switch to Google Apps or another cloud solution for email

Index rebuild has been already run with an clear speed improvement (about 50%). Now we are at the point to try improving by ourself by adding missing indexes and stats as some queries require minutes to run and SAP support is saying that all is fine with SAP and reindex was not necessary (but we proved this was not the case)

I was supposed to have some mailbox automatic distribution method in a so advanced mail system, something like: set a maximum database size and then leave exchange to create new mailboxes on databases with more space available or automatically move mailboxes to free databases when database size is exceeded. But it seems that manual intervention is required :-( As I can see someone uses custom powershell script to balance mailbox between databases as this functionality is missing out-of-the-box

This is partially incorrect, WINDOWS\ntfrs is related to the File Replication Service while WINDOWS\security seems to be related to Windows Security files, they are not registry databases. I agree about windows keeps opens these files but the question is if they are part of the system state or not.

Mailboxes are distributed randomly by default because of Automatic Mailbox Provisioning feature. MS recommendation about database size is about 200 GB if DAG is not used, otherwiese 2 TB. We use DAG and we think that 400 GB would be a good size to manage in case of failure.

Running Exchange 2010 SP1 setup on 2008 R2 with Net.TCP Port Sharing Service startup set to Manual does not result in a prerequisite check failure. Maybe SP1 solves this issue?

I see. This setting is also available on server side, but is per user too (so you have to set it for each user that wants to receive plain text emails only). Email will be converted to plain text regardless of the sender format (all emails). You can find it in the contact properties in EMC, mailbox feature, select the desired protocol (MAPI, POP3...) and click on properties button. I admit I haven't tryied this before, hope it helps.

Try this: from Outlook 2010 (also available in older versions from different menues), open a contact you want to send invitations in text only. Right click on the email address, this will show you a contact card with some options. Select the 4th icon from the left (a drop down box) then select the option Outlook Properties. In the Internet Format option select Text Only.
