Pasting full error text would help identify why it fails. Are you running it crossing domain boundaries? If that is the case, you may need to add targets to your TrustedHosts, more on remoting troubleshooting in Get-Help about_remote_troubleshooting, or here: technet.microsoft.com/en-us/library/hh847850.aspx

get-aduser -filter { -not (description -ne 'auto') } will also give wrong results (both 'auto' and empty). I would suggest using LDAPFilter instead. Two reasons: it works as expected (try -LDAPFilter '(!(description=auto))') and it's portable to any other tool. In -filter you have to use real attributes anyway, so you are half way there... ;) Can't really see any reason "why"...
