You did not elaborate that there are additional systems on the second connection. The same approach can be used to add a route on the forwarding system between the two networks (if the systems is setup to forward packets between its interfaces - e.g. route).

"we've put in a new switch and router and it still happens, so one assumes it's not an ARP issue in either" That is not a "solid" assumption if the ARP situation is induced by another device on the network. What about the ARP tables of the server and affected workstations during the occurrence?
