So keep the dst-nat rule on the router that points tcp 80,443 to the proxy on 3128, and create two iptable rules? iptables -t nat -A PREROUTING -p tcp --dport 80 -i eth0 -j DNAT --to 127.0.0.1:3129 and iptables -t nat -A PREROUTING -p tcp --dport 80 -i eth0 -j DNAT --to 127.0.0.1:3130?

Create a zone on the Windows DC for the shares and create new A records that correspond to the servers that the shares are hosted on. That should resolve your problem.
