It would help to know what their browser reports when the website doesn't load (e.g. Connection timeout, Connection reset, etc). This requires very little effort from your users and you might notice a pattern there. This could help you a lot in isolating the problem to a component (routing, dns, firewall, ...).

You can try to initiate a zone transfer from different hosts using dig -tAXFR @your_nameserver example.com or nslookup and the ls example.com command. You will see yourself when they are allowed.
