^^^^ What Alex said. You need to know whether you're spending most of your time in the CPU or whether your CPU is waiting on disk IO. If it's disk IO, why? Are you swapping? Are you copying a bunch of files?

I'll edit the question in second to be more clear. I know how to do basic throttling with tc. The problem is the 95th percentile part. I want to have tc (or whatever) dynamically throttle and use everything I am allowed under the 95th percentile rules.

You're out of my depth for grub. Repartitioning doesn't have to be destructive, gparted on sysrescuecd has done a great job on NTFS, FAT/VFAT, and various Linux filesystems.
