Have you allowed the security group to access its own 3306 port? Your EC2 instance will be using an internal AWS IP to connect, not its Elastic IP.

What limits are a problem for you? AWS lets you request nearly any limit be raised, you just have to explain why. I've never had trouble and it usually happens within 24h.
