comment Azure - Set up a VM, hosting a website from it, now need to set up email for my custom domain
Honestly, if you're not going to be running a mail server full-time, I would recommend that you go for an "all-in-one solution". Have all the time-consuming hassles of keeping of blacklists, dealing with spam, etc. be handled by them. Since you're already on the Microsoft/Azure trail, you might as well get an Exchange e-mail address linked to your Microsoft account with Office 365. You can have this run off your "custom domain" and all DNS/MX records are handled by Office365.

comment Azure VM Unwanted User-Agent Filtering/Blocking
From support.cloudflair.com: "CloudFlare's Browser Integrity Check (BIC) is similar to Bad Behavior and looks for common HTTP headers abused most commonly by spammers and denies access to your page. It will also challenge visitors that do not have a user agent or a non standard user agent (also commonly used by abuse bots, crawlers or visitors)." So, this issue is solved on CloudFlair by de-activating BIC, and on Azure, the only solution was to remove the VM from all Security Groups.

comment IIS7 - Change physical path of all sites in server config
Sorry, the only physicalPath I know of off the top of my head is the one that's located in applicationHost.config -- There must be another "global" location to store this, but I don't recall running into it.
