Are you absolutely sure these queries use indexes properly? You can check this using the EXPLAIN command in mysql console. If they do you should probably extend max MySQL key buffer size in the config.

There should be an application server behind them, like Apache or PHP-FPM, nginx is only a reverse proxy by nature. It uses HTTP or FastCGI to talk to backends.

Okay it's obvious now that your system uses a custom DNS server installed on it (namserver is set to the default local address 127.0.0.1). Again, 67.215.65.132 is NOT a github site of that plugin, it is one of the OpenDNS IP addresses according to its whois info (you can check this using whois 67.215.65.132). The easiest way to fix it temporarily is to edit /etc/resolv.conf manually and to replace nameserver 127.0.0.1 with nameserver 8.8.8.8 (8.8.8.8 is a Google public DNS). To make this fix permanent you should consult resolvconf manual, I'm not a big expert here.

Apache should have at least x permission on your folder to be able to work with its subfolder.

Does Apache user have rights to access this subfolder in your home folder? You can check using sudo su - your-apache-user and then using ls /home/your_user/path/to/your/subfolder

No it won't be useful then, the only optimization I can think of in that case is to select not * but primary keys only and use a LIMIT clause (I guess a user never needs the whole table). When you get the primary keys you will be able to get everything else in separate query like SELECT * FROM t1 WHERE pk IN (.., .., ..). Queries like SELECT * WHERE some_complex_expression ORDER BY ... effectively kill MySQL sorting buffers, it's always better to sort less data and * can be a lot of data.

Hmmm I just realized you have different settings on Prod and Staging so my suggestion can be irrelevant. It looks like the DB contains multi-byte data in single-byte storage so you should try to perform the conversion on the fly while dumping.
