Well if the server is running and if you can connect to it after editing the [client] section of /etc/mysql/my.cnf you should probably leave everything as is.

Is there anything useful in MySQL error log and slow log? Basically I would recommend you to convert everything to InnoDB but this implies a certain downtime which can be quite high (well, it should be comparable to the full check time). But if you use native MySQL full text search the conversion won't be possible because InnoDB does not support FTS.

I recommend you to perform a full database dump and reinstall MySQL from packages.

So basically you need to tweak the [client] section of your my.cnf to set up the correct location of mysqld.sock (it should be /tmp/mysqld.sock I guess). You can't just copy the socket file because it will be recreated in the old location on MySQL restart.

Most probably MySQL has been installed from sources not via the standard package manager.

In my opinion RVM is the only way to manage any Ruby environment including production ones (and yes, I do use it in production) currently. And I believe this situation will unlikely change (based on my experience with Java packaging).

I just tried pt-query-digest --processlist on one of my production hosts, it does not need a log file to work, it watches the live server and records queries from SHOW FULL PROCESSLIST instead. It prints the queries to standard output so if you redirect it to a file you will get a kind of slow log.

Well the counter is 0 not only on the tun0 forwarding rule but on the whole FORWARD chain too. It definitely is not forwarding anything, try sysctl -p to apply sysctl.conf settings.

Have you tried to run tcpdump on the VPN server on tun0 and your external interface? BTW a counter on your FORWARD rule is 0, the server does not seem to be forwarding anything from tun0. Are you sure your sysctl.conf has applied properly? What is an output of cat /proc/sys/net/ipv4/ip_forward?

Well you reversed the normal order of things, usually nginx proxies to Apache because it does not block on network interaction and handles low connection speed clients much better. Consider moving Apache behind nginx.

@Rob Wilkerson - you can use route | grep default on the VM to find your default gateway. If it is not the router a port is forwarded from this is a root of the problem - VM sends packets back to the default GW not to the port forwarding router.

What distribution do you use? I've migrated Fedora i686 to Fedora x86_64 once but it was quite difficult. I believe RHEL-based distributions like CentOS are just not suitable for this.
