You were probably voted down because your question makes no sense. The method of installation (rpm vs make) does not impact dependencies at all. If the software requires an external binary or library, you still have to install it regardless of the method. Package managers can handle dependencies for you, and package managers generally work with precompiled binary packages like rpms (Gentoo's portage being one notable exception). You may be getting mixed up with statically vs dynamically linked libraries where sometimes the library is distributed with the source.

I think your initial assumption is correct - the mail server should follow the CNAME pointer and retrieve the records for customer.mydomain.com. What happens when you dig -t MX sub.otherdomain.com?

You probably want insserv rather than update-rc.d. Is Chili a bespoke app or in the Debian repo? If it's a properly made Debian package you shouldn't need to edit its init script, but if it's bespoke try X-Start-Before rather than Required-Start (and then enable with insserv). Wait, so it works when you access via localhost? This seems odd, are you sure there's not a conflicting vhost in there somewhere, maybe the default site? Try changing your vhost to a different port (e.g. 8443) and seeing if its accessible via servername:8443
