Interesting. I'll try to capture a few packets for you. This ASA runs on 8.4 so upgrading to a newer version may be worth trying. I usually avoid that unless there is a pressing need, but I can imagine things have improved since that version, especially in the IPv6 section.

Never post your 'encrypted' passwords. The encryption method used is very weak and easily broken, giving people easy access to your passwords. I'd suggest changing them ASAP.

That's definitely true. Proper deployment provides many advantages to simply syncing source-code between servers. Deployed applications still often need some kind of centralized storage for user-data, session-data, etc. This can be a central database, cloud-storage such as S3 or something else. I see many people struggle when they scale up from a simple stack with local files. Rewriting your storage layer isn't always easy or possible so a way to horizontally scale storage is worth looking into, as well a learning about deployment tools.

Actually the $ORIGIN directive should overrule the zone name. "The @ symbol places the $ORIGIN directive (or the zone's name, if the $ORIGIN directive is not set) as the namespace being defined by this resource record." I'm not sure if perhaps the second $ORIGIN fails to override the first one, which would lead to the same problem you mention. Of course you're right to avoid shortcuts in case of doubt. I use them to keep zonefiles DRY, but reducing complexity should come first.
